พิพิธภัณฑสถานแห่งชาติพาณิชย์นาวี เกิดมาจากการที่กรมศิลปากร ได้ตั้งฐานปฏิบัติการโบราณคดีใต้น้ำขึ้นที่ท่าแฉลบ และตั้งศูนย์การอนุรักษ์โบราณวัตถุใต้ทะเลขึ้นที่แห่งนี้ ด้วยความที่มีโบราณวัตถุใต้ทะเลอยู่เป็นปริมาณมากนับหมื่น ๆ ชิ้น กรมศิลป์จึงดำเนินการสร้างพิพิธภัณฑสถานแห่งชาติพาณิชย์นาวีขึ้นในปี พ.ศ. 2537 บริเวณค่ายเนินวง ตำบลบางกะจะ ออกแบบเป็นอาคารแฝด 2 ชั้น ภายในจัดแสดงนิทรรศการเกี่ยวกับการค้าทางเรือของไทย มีการรวบรวมหลักฐานทางประวัติศาสตร์ที่ได้จากการดำเนินงานด้านการศึกษาค้นคว้าวิจัยทางโบราณคดีใต้น้ำมาเป็นเวลากว่า 20 ปี 

       ห้องจัดแสดง แบ่งเป็นห้องแสดงหลักกับห้องย่อยๆ อื่นๆ ห้องแสดงหลักอยู่ที่ชั้น 2 ซึ่งได้จัดสร้างเรือสำเภาขนาดเท่าของจริงที่ผู้ชมสามารถเดินเข้าไปชมภายในลำเรือได้ เพื่อบอกถึงเรื่องราวการเดินเรือและการค้าขายระหว่างประเทศ มีหลายห้อง เช่น  ห้องแนะนำปฏิบัติการโบราณคดีใต้น้ำ ให้ความรู้และจำลองการศึกโบราณคดีใต้น้ำ ห้องแสดงเรือและชีวิตชาวเรือ จัดแสดงเรือประเภทต่างๆ ที่หาดูได้ยากในปัจจุบัน ห้องคลังเก็บโบราณวัตถุ จัดแสดงโบราณวัตถุโดยไม่กั้นกระจก ให้เราได้สัมผัสกลิ่นอายวันเก่าก่อนได้มากขึ้น ต่อมาคือห้องบุคคลสำคัญ จัดแสดงวีรกรรมของพระเจ้าตากสินในคราวกู้กรุงศรีอยุธยา และห้องของดีเมืองจันท์ เป็นสถานที่ที่จัดแสดงของดีต่าง ๆ ของจังหวัดจันทบุรี อาทิ การทำเหมืองพลอย การทำสวนผลไม้แหล่งท่องเที่ยวทางธรรมชาติ และเรื่องราวของชาวชอง ซึ่งเป็นชนพื้นเมืองดั้งเดิมของจันทบุรีอีกด้วย
